Hybridization was identified as the main cause of this emerging disease. Indeed, the causal agent, a soil-borne pathogen named\u00a0<em>Phytophthora alni<\/em>\u00a0subsp.\u00a0<em>alni (Paa)<\/em>\u00a0is the result of interspecific hybridization between two taxa,\u00a0<em>Phytophthora alni<\/em>\u00a0subsp.\u00a0<em>multiformis (Pam)<\/em>\u00a0and\u00a0<em>Phytophthora alni<\/em>\u00a0subsp.\u00a0<em>uniformis (Pau)<\/em>, initially identified as subspecies of\u00a0<em>Paa<\/em>. The aim of this work was to characterize the ploidy level within the\u00a0<em>P. alni<\/em>\u00a0complex that is presently poorly understood. For that, we used two complementary approaches for a set of 31 isolates of\u00a0<em>Paa<\/em>,\u00a0<em>Pam<\/em>\u00a0and\u00a0<em>Pau<\/em>: (i) quantification of allele copy number of three single-copy nuclear genes using allele-specific real-time PCR and (ii) comparison of the genome size estimated by flow cytometry. Relative quantification of alleles of the three single-copy genes showed that the copy number of a given allele in\u00a0<em>Paa<\/em>\u00a0was systematically half that of its parents\u00a0<em>Pau<\/em>\u00a0or\u00a0<em>Pam<\/em>. Moreover, DNA content estimated by flow cytometry in\u00a0<em>Paa<\/em>\u00a0was equal to half the sum of those in\u00a0<em>Pam<\/em>\u00a0and\u00a0<em>Pau<\/em>. Our results therefore suggest that the hybrid\u00a0<em>Paa<\/em>\u00a0is an allotriploid species, containing half of the genome of each of its parents\u00a0<em>Pam<\/em>\u00a0and\u00a0<em>Pau<\/em>, which in turn are considered to be allotetraploid and diploid, respectively.\u00a0<em>Paa<\/em>\u00a0thus results from a homoploid speciation process.
